 Your point about the moons hits home with me.  I always use the option to show space yards, space ports and resuppy depots.  If you put any of these on a moon, it does NOT show.  You have to remember that you put a resupply depot on that moon.  With a large empire, you can easily forget.

 Easy way (at least to see your own moons), launch a mine or sat into orbit (or build a base), then you at least see something is there hanging above the planet. (mines work best, no one else knows they are there)

 Yes, we have a standing request for this and some other UI enhancements. Besides indicating the presence of inhabited moons with a flag, we've been asking for additional letters to indicate other 'system wide' facilities on planets, like Urban Pacification Center, System Robotoid Factory, etc. This would help tremendously in managing a system. It's very tedious to go searching every planet in a system for a particular facility. 
 As far as ships, yes it's probably best to have the flag appear on all ships. But... this is part of another problem with SE. It's always obvious who controls a ship, which makes 'unauthorized' activities impossible. We need a good IFF for all ships, but we also need the ability to turn it off.

 In the system window the empire flags are shown for ships over planets, asteroid fields or warp points but not for ships in "open" space. There only the ship picture is show. Usually you can identify from the ship picture the empire to whom it belongs, but if you are in a game with heavy use of allegiance subverter or boarding this may not be true any more and it becomes tedious to click on every ship just to control if they are friends ore enemies.Therefore my request that the empire flag is always shown.
 Same would be good for moons where the main planet is not colonized. As it is now you may overlook a enemy colony because the empire flag is not shown.
