There is/was a PBW bug where that happens sometimes with new ship designs that are still prototypes.

The work around is to put the new design in a shipyards build que. You do not have to build it, and it can be placed at the end of a long build que.
This work around guarentees that design will be avialable for retrofit that turn and other turns.

Not to mention, if the refit shrunk the weapons by, oh, 1/6 ... you CAN add 1/6 more weapons, so long as everything still fits into the hull.
