Looks to me like you istalled to 2 different folders - see my post above re older game cds being pointed at /program files/ and the newer ones (and patches) are not.
My guess is that your CD installer is an old one and put stuff to program files/shrapnel games... and the patches then went to the neew path (post windows 7) of c;\shrapnel games\..
The main installer (CD or free gme) creates the basic folder structure, including saved games - patches dont as patches dont include any saved games/
look in program files, and see if there is a shrapnel folder in there. If so, you probably have the problem I described the solution for in the above post #5. If so, uninstall, and follow the process given above.
