Only 2 different empires can be in ground combat at 1 time so that's why your troop transports are not participating.

Gift the transports to your ally so he can drop the troops as reinforcments to his own attack force, thus crushing the enemy.

Be sure to arrange how the spoils of war will be divvied up before you do

Don't forget that some mods reduce the number of ground combat rounds per turn from 10 to 2 (P&N and Proportions, IIRC). That has the effect of making it more likely for ground combat to Last multiple turns...
