The firing priorities are probably set to "toughest". That means they shoot at the, well, toughest ship first.

In that case maybe I could use one really heavily shield base ship as a decoy and use unshielded ships as the main strike force!

Be slightly careful against a completely different AI player though, because it could have different targeting priorities in its strategies file.

Well,I went and made a baseship that only has a couple of heavy weapons on it and tons of shields. The planet went right after that ship. Didn't take it down this time,but it looks like the AI has a thing for heavily shielded ships.
