Personaly i prefer Moray ( http://www.stmuc.com/moray ), some people here use Doga i hear. Some use more complicated tools as 3dMax but thats rare.

Most of the sets that look like they contain 3-D models are from DOGA, which (as I understand from postings here, not from personal experience) incldues many 3-D "modules" you can put together to create spaceships/battlemechs/etc.
Doing a search on this forum for DOGA should reveal links to the website(s) where you can download the app & the graphics libraries.

The link to Doga is --> here. It is what I used to create both the Ekhazan and the Tesli'k (links in my sig) and many others use it as well.
