But What if I want to make a Senario the enimes need to have "Special" stuff, like a cirten base?

To do things like that, you have to start a game with all the sides under human control, and play all the sides until you reach the starting situation you want.
This is one of the reasons that there aren't very many scenarios available; it's too much work to set them up.
