Also, cannot force a stealthy commander to attack/move by ctrl+clicking a province.

Using Windows? Check Windows accessibility settings (called "sticky keys" AFAIR).

sometimes if you change from fullscreen to windowed and the other way around some shortcuts stop working. only closing the game and reopen works.

I restarted the game several times. Even restarted my computer, it didnt work. Furthermore, I had a version 1.08 installed on this PC, and it has got bugged too.

Sounds like a Windows issue then. Try the sticky keys option (turn them off if they are on). Other than that, I'm afraid there's little that can be done.

I loathe that sticky keys thing. Why can't that be in a control panel? Jeez.
