Prophet stuff:
I've never heard of completely losing the ability to prophetize a unit after so many turns.
Try selecting a commander and see if the prophet option is available... maybe you've missed the message.
Last you could upload your saved game plus the map file and map image where other gamers could examine the details. If it's a huge map and you own 200+ provinces then it's less likely someone will be willing to hunt for a lost prophet.

The misbreds have a special flag that makes them require undead leadership. It's working as it should be. Otherwise they would be too easy to recruit in massive hordes and just rush the opposition before they could do anything.
The vanishing prophet issue is in the shortlist as "BHV Unable to Get New Prophet", though that one is related to prophet dying of late winter disease. Do you remember if your prophet died in late winter? If he did, it may be a manifestation of the same bug. But I recommend doing as NT Jedi suggested and checking the commander orders for "Become Prophet" in case you missed the message.

If a prophet was sent to kokytos or to inferno, does that count as the prophet dying? If you can reprophetize, would you get two prophets if the banished prophet returns?

No, Inferno/Cocytus don't count as dying. Globals stay up, and he may eventually return.

well, the inferno/kokytus isnt quite possible as he died in the first 4-5 turns of the game.... i tried doing a rush into enemy territory with the stealthy demonbred prophet and they sent back his finger....
and no, i wouldnt have made this post if there was a prophetize command on my commanders, and yes i think i wouldve noticed that and been expecting that after 60+ turns.
i cant remember if he died in winter but im guessing not as the game starts in spring, right?? and it was only, at most, 10 turns later that he died but im guessing closer to 5-6 turns...its been awhile back now, im in turn 70+ now and still there is no prophetize for me to make a new prophet, and he hasnt returned, so, im chalking this down as a bug.
for reference:
demonbred, abysia EA, turn between 4 and 8 (99% certain there) died in enemy territory by getting caught by patrol.... == possible bug that will wipe out your prophet from the game...
that would surely suck in an MP game, and to only be able to find out after another 10+ turns (after which im sure people wont want to restart).
